Fisher exact test for transcription factor binding motif enrichment analysis

I predicted the transcription factor binding motif now I want perform motif enrichment analysis between predicted and known motif, I want to calculate the p value between known and predicted motif, to find if predicted motif is significant or not. I already applied Pearson correlation. But now I only interested to apply fisher.teat on two motifs but I don’t understand how I can use it for position weight matrices that has column ACGT.

Please guide if some one use this p value estimate fisher exact test on motif.
