RNA-Seq. Isoform expression data.

I have been given a list of DE genes with multiple isoforms of the same gene after performing RNA-seq. The problem is that they have the same gene name and are identified by the same name during the pathway analysis, and most of them have an opposite expression pattern I am not sure how to process this data. Help!!
