Analysis of Gene and Protein expression data

Hello all,
I am currently working on a transcriptomic and proteomic dataset of a particular T cell subtype. I have identified common genes between both datasets. I want to basically compare the gene expression values of the genes with the protein expression so that I can identify the differentially expressed transcripts. Can anyone help me If you know any method through which I will be able to perform this analysis?
Also, I had read about taking gene and protein ratios but was not able to find more on the same. If anyone has used this approach can you please help me with it?
