The Center for Quantitative Genetics and Genomics (QGG) at Aarhus University invites applications for a position as Postdoc in the field of bioinformatics and sequence analysis as per 1 August 2023 or as soon as possible thereafter. Expected start date and duration of employment
The position is a fixed-term full-time position for 2 years with a possibility of extension of two more years contingent on performance and availability of funding.  Job description
The improvement of the accuracy of third-generation sequencing technology and the advance of the computational tools enhances the ability to investigate the structure variants (SVs) which generally has larger impact on the phenotype of the carrier than small variants. You will contribute to bioinformatics, genomics and epigenetics analysis in multiple projects at QGG. You will handle NGS short- and long-read sequencing data from farm animals. You will perform de novo assembly of representative animals with Pacbio HIFI/Nanopore sequencing platform, and calling SVs with median coverage for a small population with long reads. The pan-genome graph will be built, and imputation of SVs will be conducted to obtain the SVs in big population. The results will be integrated with FarmGTEX () and complex traits genome-wide association studies to uncover the underling biological mechanism of the economically important traits.  Meanwhile, you will contribute to develop bioinformatics and database platform to harmonize the genotype and sequence data coming from several SNP array versions and low-pass sequencing. The system should help in input and output of data, should be flexible to extend and store of large-scale data. The platform will be used for routine genomics application in breeding, besides functional and evolutionary studies in farm animals. The result of the project will be part of the TECH bioinformatics and database hub under the scope of open science. There is a possibility to contribute to cattle rumen metagenomics projects. Tasks and responsibilities:
The postdoc will undergo, and be responsible for, the following tasks:

  • Assemble the high-quality reference genome for representative animals with long reads
  • Calling structure variants for a small population and build a pan-genome graph
  • Harmonize genotype data from various source and design a system to manage the data and impute the structure variants for a large population 
  • Summarize and publish the obtained results in relevant scientific journals

Your profile
Successful candidates will have an excellent track record and will be highly motivated self-driven candidate and must have a PhD within one or more of the following areas: bioinformatics, genomics, computational biology and genetics. The candidate should have experience with:

  • Linux OS system
  • Can use at least one of the following program languages: Perl, Python, C or C++
  • Experience to handle large-scale whole genome sequencing data to call SNP and short INDELs
  • Experience with phasing and imputation of SNP array data/low-pass sequencing data to whole genome sequencing level
  • Published articles in high quality journal in the field

Experiences in the following areas are plus:

  • make and/or cmake to compile software
  • create and maintain bioinformatics pipelines
  • building genome assembly
  • analysis of long reads
  • developing dynamic website
  • MySQL or SQLite
  • Metagenomics

Personal qualifications/social skills (relevant to the position):

  • The successful candidate is expected to have strong skills in English, and to have a demonstrated scientific track record. Prior teaching experience will be also considered a plus
  • As a person, you are ambitious, take ownership and possess good communication and interpersonal skills
